I got some new cryptocorynes that have the leaves cut off the stems about 3/4 the way down. The white roots are otherwise healthy and normal. Is it better to plant the whole thing or keep the bare stems above the substrate and just bury the roots?

If there are no leaves on the stem, I would just remove the remainder of the stems, as they will melt eventually.

Just keep whatever intact leaves you have, and plant the Cryptocoryne as is.
