What do I do if a thermometer breaks in my tank?

Get the glass out for starters. Is/was the temp line red or silver?

it was red, it looked like all the mercury was soaked into the bottom of it. I cleaned out the glass and did half a water treatment with some dechlorinator/stress coat added

If it was red your fine. The red is a safe non toxic mercury substitute. All that needs doing is double checking to be sure you got all of the glass out.
How did it get broken?

As Fern mentioned, I would get all the glass out first. The red liquid inside thermometers is coloured alcohol. Mercury has been phased out of thermometers (perhaps as late as the 70's). You will not need to worry about mercury poisoning.

Changing the water was also a good move. You will not really have to worry about anything else.

it broke because my 12 inch plecostomus knoched down a slate rock structure and hit it
